So have a trade going on usd/jpy i sold a position of 300,000 lot. at 89.96. The yens gone surging up. But with this time rollover, will my position rollover to the new price of say 90.40?

The rollover will happen at the prevailing market price.
As for your loss, you already have it. Market-to-market in forex is continuous. The roll-over isn’t going to change anything where that’s concerned.
Also, the rollover doesn’t mean your open price is changed to the prevailing market rate. Most brokers will display the rollover charged or earned as a separate amount on your account. If using MT4, it will appear as swap, or interest/rollover with other brokers. And lastly, some brokers will modify the price instead of listing rollover separately. Even then, we’re talking about a couple pips adjustment, not 100’s.
But as rhodytrader mentioned, if your trade is at a loss, you already have it.
